I had problems with incomplete prints on my new printer as well. It appeared to be the SD card was at fault. Try formatting a 4GB SD with a 32kb cluster size. My PC would also read the problematic SD card as if nothing was wrong.
But how can this be, that suddenly the sd card gets unreadable ?
I will try that out right away when i am at home.
I am familiar with this issue. The solution is to lick the contact pins on SD card before you insert it, maybe it sounds stupid but it works.
I've tested several different SD cards on my M200 (Samsung EVO 16GB, SanDisk Ultra 8GB, SanDisk Standard 4GB, Transcend 4GB, Kingston 4GB and some other no name 4GB cards).
The only one that works every time, without licking is Kingston 4GB.

lick the pin, aha
Does it work?
i didn't lick it yet
Repeatedly inserting and withdrawing the card in the Zortrax reader also seems to help. I don't usually have problems with memory cards (Zortrax or camera) in my PCs reader so I'm hoping the problem is not indicative of a looming failure in the Zortrax card reader. If that happens the non-functionality of Zortrax's WiFi feature will be a lot more of a problem than it is now.

Hi
That is one of my fear; inserting/removing sd card in the zortrax and pc may result in a card reader failure (and sd card too), because of mechanical friction but also because slot location that may cause dust and small parts to go inside it. The most convenient way I found as a workaround is to use a wifi enabled sd card, the Toshiba FlashAir (http://forum.zortrax.com/index.php?/topic/1994-toshiba-flashair-on-zortrax-m200/?p=23804)
But, that’s just a fear, no evidence of that, I just often think about the worst case scenario first, I am not a lucky guy :P!

Ok, i think the issue is resolved.
The zortrax sd card is damaged somehow, the filesystem looked scrambled on my pc.

I could not format it in normal mode, only in quick mode. I will not use it anymore.
I tried a newly bought SD and everything seems to work (I completed a 4 hour print yesterday).
Thank you for your help and please don't lick SD cards on their pins, because it could cause oxidation.
